So I'm a girl. I'd say that it's pretty typical for a girl to call a guy who is quite shy or quirky "cute", (or to call his quirks or shyness cute). And we do genuinely mean it as a compliment. A stutter often comes across to others as nervousness or quirky, so I can see why she said what she said. Honestly, even as someone who stammers and who understands how difficult and stressful it is, nothing is attractive about insecurity and defensiveness. I understand that you have pride, and that you probably dislike your stammer a great deal, but to expect others to treat it seriously and tip-toe around is as if it's something like cancer is a bit much. Relationships are meant to be fun, and the superficial things that make us unique are supposed to be endearing and special. I think you should try to wear your stammer with a bit more pride and have a little bit of a sense of humour, even though I appreciate that sometimes we might feel really down about it.
